Feat-wise Bill Cipher would destroy Aku easily. While Jack's sword and the god that power it might be the only thing that can kill Aku, Aku's been defeated and beat up numerous times in the series (not just by Jack either). He continuously lost to the elemental guardians who protect the Gem of Neptune (who Jack defeated mind you). Zeus, Odin, and Vishnu (the gods that power Jack's sword) were destroying the being Aku was spawned from without that much effort. In the finale, the Mecha-Samurai was beating him to a pulp before Aku got desperate and rained down the evil. Jack's obviously beat Aku and ended up killing him. He's only planetary level threat over all and his main power is advanced shape-shifting and magic.
In comparison, Bill Cipher's only loses were in the Dreamscape (where he's vulnerable) except that time he possessed Dipper (there he lost due to Dipper being exhausted). In his physical form, he was considered a Multiversal threat to existence and one-shotted the Time Baby (who is a god, mind you) and his time police. He also defeated the Shackatron (which was utilizing his weakness, unicorn hair) and it only got one good attack on Bill (that was only because of the unicorn hair). Bill Cipher is an exceptionally powerful reality warper but rarely (if ever) fights seriously. He turned his human rival, Ford, into a golden backscratcher for one thing.
That's why Bill Cipher would win that fight. Aku has never won against a god but Bill has easily. Β That being said, I like this fusion a lot and think the two make a good combo.

Aku is actually an interstellar threat as he is taking over the galaxy one planet at a time, and refugees from his conquered and wasted worlds are coming to live on earth.Β
Some people argue that even the gods fear what Aku has become which is why they themselves don't simply finish him off and instead have to rely on a sword made from human righteousness. One of those gods is Vishnu who is a Multiverse god.
And as for Jack's sword, it is useless in the hands of evil so Bill couldn't use it.
Bill has more power, but Aku has more feats considering he took over the world and ruled it for thousands of years. Anyway, this fight would be a stale mate as far as one killing the other which is virtually impossible. But Aku could send him to the future giving himself enough time to find out how to defeat him.
Aku also believes in Defeat and Retreat, so if Bill did win, Aku would run away to fight another day.
