If you mean the second portal that they used to (sorta) fix Mark, that portal was probably intentionally broken in such a way that would fix him, because a normal portal wouldn't do anything.

no that portal was altered to try and fix mark which didn't work, the portal was then completely fixed altho it didn't fix mark.

the portal being fixed at this point has nothing to do with mark
