I had an idea for this since ages.
It's based on a fanfic idea I had, which in turn is based on a very old pic I saw once [link] . It's not unlikely that fanfics like this exist already. I'm not much of a fanfic reader, so I don't really know
The world Equestria resides on has a long history, so long that it predates the one of the princesses and civilized Equestria itself.
Equestrias past used to be someones future.
(I'm not a good writer as english isn't my first language, and this is just my whole idea put together into a short story. It probably has lot of plotholes and asspulls as I'm not a professinal writer. Generally, I handle this more like and idea for a story, and a general concept, and not as a story itself. Thanks to for proofreading and improving my text!)
(Additionally, the first part doesn't seem to be very pony, but it becomes clearer later)
(It has a bittersweet ending)
It's a wonderful day, the sun is shining, and Lyra and Bon Bon go out for a picnic. Excited, Lyra gallops around but trips over her legs.
The last thing she sees is a rock closing in to her vision. And everything went black.
Very black.
She hears the sound of a stormy wind blowing rain against windows, which is followed by the sound of ocean waves hitting a big, solid object.
Her vision is blurry, but it begins to focus slowly. Everything is still very dark, apart from a few faint white light sources.
“Lyra! Are you okay?” a concerned female voice asks her.
She looks to see where the voice comes from, and finds a thin, tall, black creature standing next to her.
When she gets up she notices that she is one of these creatures too. It appears that she and the other one both wear thick armor with helmets.
“We're almost there, only two kilometers to go,” a male voice echoes from farther away.
Lyra walks close to the window to look outside, but she can't make out anything due to the darkness. All she sees is something big closing in.
Suddenly a big wave slams against the window and the ground tilts. “What’s happening? Where am I?” Lyra asks in surprise as she almost fell.
“Oh, it looks like you lost some of your memories when the last wave made you fall and hit your head.” the female creature replies.
“Just a quick roundup: We're on a ship, transporting the last component to our weapon to destroy this…” she looks out of the window, “…whatever it is.”
“Pretty much everything and everyone is dead. We're only the last few,” she sighs.
“We probably won't make it, but what choice do we have? We could just sit there and wait for it to happen to us too. At least we can go out with a bang.”
“We hit land, I think”, comes from farther away again.
“So, what now?” Lyra asks, looking out of the window again, seeing a lot of what looks like gigantic ruins everywhere piercing the sky.
“Well, the base is pretty close to the coast, we’ll continue on land for a bit and put the last component into the weapon. I hope we’ll make it”
“Where is the component?”
“Dang, you really forgot a lot. It’s here,” she points out of the back window.
Lyra looks outside and gapes at the sight of a huge cylindrical object on the back of the ship.
“And how are we supposed to move it over land?”
Her question gets answered automatically as the ship starts to rumble and shake as giant mechanical legs protrude from the rump of it.
“Well, like I said, we’ll just continue on land.”
As the ship walks over the halfway-gone highways leading through a destroyed futuristic city, Lyra gets a lot to see.
A lot of darkness. Basically everything is black and dead. It's only the cloudy sky that is a teensy little bit illuminated by the sun beyond it.
All she can see is dark silhouettes over a dark sky.
Suddenly it comes to a halt. In front of them is a big, wide, low, circular building with an aperture like gate on the top.
“We're finally here!” the captain shouts.
“Okay then. Everything has to go quick!”
“I hope you know the drill,” he says with a commanding tone. “You, and you go to the base and open the gate! As soon as it's open I use the crane and lift the component in.”
“And you, Lyra. Should we manage to get everything ready in time, the access way to the tower opens where you can finally set the weapon off. When it's open, run as fast as you can. Once you're inside and the door is closed again, nothing can harm you. It took decades to build that thing, it is absolutely impervious!”
“We’ll try to distract ‘IT’ from you to buy you more time. If you want to say farewell to your friends…now’s the best time.”
Lyra swallows and nods.
After wishing farewell to her friends she only knew for half an hour, everyone gets ready.
The door outside opens and the first two run towards the base, climbing over some of the pieces of metal that are scattered around pretty much everywhere.
Everything goes according to plan and they manage to open the big aperture-like gate on top of the building. A yellow-orange light shines outside into the sky.
The captain lifts the last component with a crane and positions it over the opening.
In the distance between two ruins a bright white light emerges.
“It is here!” the captain shouts.
He continues to move the important freight downward as the light becomes brighter and brighter.
He finally lodges it into the opening. “DONE!” he says with excitement.
“Now it's your turn, Lyra! I’ll go outside with you and try to distract 'IT' with the others”
The captain and Lyra dash outside. Lyra has the entrance to the tower right in front of her. She hears a lot of shooting sounds and shouts coming from behind her, and the light grows in intensity.
The sound of weapons firing slowly blurs out, as does her vision. As she is about to reach the door, her vision fades into white while the sounds of the weapons become fully washed out into a blur.
It turns into the sound of wind blowing through the leaves of a nearby tree.
“Lyra!”
“Lyra, are you okay?”
“Wake up! Lyra!”
She slowly opens her eyes and is greeted by a concerned face of Bon Bon.
“Wha happen?” she asks
“Silly Lyra. You're always running around not paying attention. It was bound to happen that you’d have a bad fall like that.” Bon Bon shakes her head. “Please, be more careful in the future!”
“Hm, yah, okay,” Lyra responds with a distanced expression, her mind still being halfway in her dream.
She slowly stands up on all fours and stays still. She listens to the wind and the birds chirping, and she looks around. Everything is so colorful. The mountains piercing the sky, one of them adorned with Canterlot. And everything is so warm.
The following picnic is very quiet. Lyra stays distant, always thinking about her dream. And Bon Bon questions if she didn't hit her head too hard.
As the sun sets, they pack up and go on a walk back home.
The days go on, and the dream doesn't go out of her mind. Bon Bon becomes increasingly worried about her friend. She barely talks anymore. So she secretly appoints a psychologist.
As she and the brain doctor come to her house to talk to Lyra they realize that she is gone.
They search around, shout her name, and ask other ponies if they have seen her, but to no avail.
Meanwhile, outside of Ponyville, within a forest, a green unicorn makes its way on a long abandoned path. “These mountains. Their relative positions.” going through her mind.
She fights her way through a thicket as the path now fully dissipated, until she finally hits the entrance of a cave. It appears as if it was covered with wooden planks, but all of them are rotten to such a degree that they just fell off.
She takes a branch, lights it on fire with her horn, and ventures inside. It doesn’t take very long until she finally discovers a very familiar entranceway. She feels a shiver going down her spine as she found it.
However, it is closed. She walks towards it and is greeted by a strange, distorted voice.
“Hello Lyra. I've been waiting. In case you're wondering, I'm just the computer who controls and maintains this base. I tried my best to keep everything in shape over all those millennia.”
The door opens and Lyra steps in. As soon as she is inside, the door closes immediately.
Quick pan to Canterlot: As Princess Celestia is having a meeting with other royalty she feels a sudden jolt in her brain. Her pupils narrow in shock. “No!”
“NO!” she shouts.
She unfolds her wings in front of the table, jumps into the air, and bolts right through the window, outside.
“I didn't think I would ever see you. It appears as if all of you have lost the memory about our past, and you seem to be the only one that remembers”
“The very last of you have been turned into “them” instead of just getting killed. I don't know why they decided on doing that. Maybe they felt pity.”
“They have lost their sense for war and seem to be primarily geared towards peace and friendship. This made them weak and unprepared.”
“Or at least, unprepared towards us.”
“Are you ready to fulfill the great plan?”
“When they eradicated us, why would we let them live?”
Lyra climbs the stairs until she is in the top of the tower, which is now fully surrounded by solid bedrock. She begins to tear up a bit, but her face still stays mostly stoic.
When she reaches the chamber on top, she sees a chair inside, which is clearly not meant for ponies, but she has to use it anyway.
“This button will activate a countdown of three hours. You can stop it at any time, but the weapon will not activate until the countdown runs out. This is hardcoded, so I cannot overwrite and shorten it.” the computer says.
“The reason for such a long countdown is simple. The user of this weapon is about to destroy the entire planet to make its resources useless towards any theoretical invader. But the countdown has been made with peace times in mind too, to let the user think about their action.”
“In this case, however, it is clear that everything loved in your past is lost. So there is nothing valuable anymore, and surely you will let the countdown run out.”
She sits down, ponders a bit, and finally pushes the big red button with a slightly angered expression.
Suddenly, everything starts to rumble around her. “I thought it would take three hours to start!” Lyra exclaims.
“It does, but it also uses the time to prepare itself.”
“The doomsday device is heavily protected,” the computer says. “There are heavy war robots stationed around it. They have been built to defend it against any possible threat, including space ships, which never came.”
“They are named after the Greek titans Atlas, Hyperion, Asterios and Prometheus. You are in full control of them. But I don't recommend using them for attacks, as the doomsday device will do that. Keep them nearby, just in case.”
The robots rise from the ground like the dead. Entire hills and one mountains get displaced by them.
“They automatically seek the greatest threat, which is currently Canterlot.”
The forest in front of the cave entrance collapses into a big circular hole,
and the massive bedrock outside of the windows of the tower starts to crack.
The cracks in the bedrock become bigger and bigger until the whole mountain splits apart, giving view to a familiar bright light again.
It comes closer and the intensity weakens as it turns into the shape of the Princess.
“How did you remember?!” she asks through the microphone in shock.
“Well, I fell and hit my head. Suddenly everything dawned on me.” Lyra replies with a not-very-well-forced serious expression.
“And I suppose you just want to end it all?” Celestia asks with an increasingly hopeless and sad expression on her face.
“Of course that’s what I want! You ended it all for us, and now I’ll end it all for you!” Lyra angrily shouts.
“You ended it yourself. I wasn’t thinking straight back then. It took years to realize what I've done. This is why I didn't kill you and decided to give you and your friends new life in a better world. And now, you are about to destroy it.”
“So... ...this was... ...our fault?” she begins to tear up again.
“Your people created me, and in the beginning, I was just a mindless godlike spirit. Even though you gave me sentience, it took a long time to actually kick in. By that point, I had killed almost all of life on your planet. You and your friends are the only ones left, as you were deep underground, working on the last component. Sitting in the ruins of the civilization of my creators wasn't a happy thought. So I was happy to see some survivors.”
“Everything from my past is gone. All friends, all of my family, even all places I grew up and lived in… I’m starting to remember everything much more clearly now.” Lyra says, almost choking on her tears.
“This is why I decided to hinder your memory for your past.”
“I don't want to live in this world! I don't want to lose my memory again! I just want it to be over once and for all!” she cries.
“If you really wish to destroy your new home I offered to you, so be it. I cannot hinder you.”
Celestia unfolds her wings and flies away with tears in her eyes.
The time passes and Lyra has once again regained her composure, and is again very engrossed in her plans.
Just as the countdown hits the last fifteen minutes, another pony appears next a window of the tower.
It's Bon Bon.
“Lyra! What’s going on? I missed you so much!”
“Bon Bon?”
“The Princess told me about everything. Do you really want it to end like this? Don't you remember all the time we spent together? It's not about living in the past. Look into the future, girl! You don't have to lose your memory if you accept it and go on with your life. I’ll be there for you when the past haunts you again.”
“As much as I love you, Bonnie, I'm immortal. I had a lot of relationships in my past. Since I've been turned into a pony I lived through the entire history of the civilization of Equestria. However, my memory only lasted for about a lifetime, so I never knew that it was unusual. Until I hit my head. Suddenly everything was clear. I cannot take your love very seriously when I know that you are just a tiny speck in my lifetime, but I also don't want my memory to fade after a lifetime again. It is the past that defines you, as the future does not exist. And I don't want to permanently live in the present. When you live forever with no memories of your past then you are basically dead already. For me there is only one solution...”
The countdown goes below 10 seconds.
Lyra pushes a few buttons and gives new orders.
“Please, Lyra! I love you! Maybe the princess can make me immortal too!”
...Seven, Six, Five...
“We cannot be together forever. If we lived forever there could always be a chance for something to happen that would break us apart, and alone, we would both have the same dilemma!”
...Four, Three, Two...
“I understand your concern, but why would you want to destroy all of our lives too?”
...One
“I don't want to anymore.”
ZERO
The Glowing in the circular hole dissipates, the aperture like opening closes, the titanic defense robots back off from Canterlot and move to their respective bay, which resemble deep holes in the ground.
The top of the tower detaches and blasts off into space.
Computer: “Evacuation started, destruction of the planet deactivated. Where do you plan to go? There is no one waiting for you in space. All of our colonies fell apart without the support from the earth.”
“I don't plan to go very far.” Lyra responds.
As soon as she reaches outer space Lyra moves to the door, gives a big sigh as she looks through the window back to the planet, and opens the door.

There is no way that the ponies can fight against the Robots. The Robots are emotionless and are the supreme killing machines!
