I think in this timeline, Pacifica was the one who tricked Bill into going into her mind, and as such, was the one hit with the amnesia pistol.

Bill Cipher had just destroyed the prophesy wheel and was about to thin the numbers of his enemies when Pacifica spoke up.
Pacifica: Wait! No! You need me!

Mable: Bill will only try to trick you!
Pacifica: It's ok guys... I know what I'm doing. Dipper... Some of the best memories in my life are being with you guys. I just want you to remember that.
Bill Cipher: Tic tok kid do we have a deal?

Pacifica shakes Bill's flaming hand then Bill's body turns to stone as his astral form goes into Pacifica and she closes her eyes in a comma like state. Just as everyone is released from Bill's power Dipper and Mable run over to Pacifica.
Dipper: Pacifica!
Mable: Please wake up Pacifica! We don't want to lose you!
Dipper: What could the northwest's know that Bill would want?
Ford: I don't know. But the minute Bill dosen't find what she promised things will go badly.
mable: What was Pacifica thinking and why do this right when she was saying she thinks of us as her friends.
dipper: She just mentioned us in her good-
the realization hit Dipper hard as he pulled out the memory gun.
Mable: Dipper no! There has to be another way.
Dipper: It's the only way.
Ford: In order to defeat Bill Pacifica will have to be lost to.
