Hmmm....
When I'm using SAI, I open up at least three layers.
The first layer is the lineart.
Also, if you only use watercolors, the whole thing will looks too pale. So you must be a layer under the watercolor layer that is full of bright colors. Then again, what kind of feeling you want for your drawing will deciede how bright the colors will be.
At least three layers is my opinion. But I usually have five layers or more.
