I vote Arc V. Their decks work well together. Even with different strategies; they can easily take advantage of each other's cards. The original four play drastically different. Sure, individually they can beat their counterpart, but together is where it gets debatable. Yugi's deck is traditional, obviously, and has a focus on summoning high level main deck monsters. Jaden needs specific materials for most of his fusions, which means his options get limited if a partner uses something that he needs. Yusie is actually the most compatible as he can take advantage of his partners' cards for synchro summons. Yuma is the difficult one here. Xyz summoning recquires same level monsters, and his partners are a bit inconsistent at times. Not to mention that many of his cards can't be used as synchro materials.
Yuya and his counterparts can use each other's cards for their summons with much greater ease. Pendulum summoning just makes it so much easier for them, especially since Pendulum monsters can be reused as materials for Yuri and Yugo.Β

But for the counterparts themselves... They don't exactly get along. Yuri and Yuto are well-known for repeatedly bashing Yugo, and all the other three might still hold a grudge on Yuri for stealing their girls, and he doesn't seem compatible with any of his counterparts on a personal level, unless his true personality wasn't always like that.
A lack of teamwork and actual camaraderie between the four of them might make the match pretty tricky with the problems between them. And even more so if Zarc decides he wants to join in.

You make an excellent counterargument, but let me propose this: The Yu-boys share a powerful desire to win that stems from their origin as Zarc. If Yugi & Co can build up enough momentum, then they could steam roll the Yu-boys early on, but that would require a lot of difficult plays just to do. Yami and Yusie are known to be great at getting into their opponent's heads, so they could keep the Yu-boys off of their game enough to win before Zarc's influence gets them on track. Another strike against Team DM-Zexal is Yuma. Don't get me wrong. I love Zexal and Yuma grew a lot as a duelist, but he is probably the dumbest protagonist we've had so far. He's the answer to the DM old question "What if Joey was the main protagonist?" Yuma is, for the most part, an instinct duelist so he is the most likely out of everyone to make a misplay.

But you can't deny the possibility of a simultaneous Berserk Mode triggering in all of Team Arc-V. It wasn't the boys, but all four of their aces that basically started the whole mess in Arc-V in the first place. It was the anger stemming from the dragons' combined sentience in repeated duels and Zarc's own eagerness to please that broke his mind and turned him into a monster. And putting any two of the dragons in proximity of each other EVER in a duel will allow for such an issue to send everything downhill, strictly because all four are there.
As for Yuma, I won't deny that his impulse control (or lack thereof) was a problem in his earlier times in Zexal. But eventually he was able to improve to the point of beating in a duel the one person who taught him everything he knew. And as Yugi, Jaden, and Yusei are already familiar with each other and dueled together in a movie special, they probably will be able to ease in their new teammate fairly easily.
