Honestly, seems like it could go either way.  Vader is greater in descriptive capability overall, has the greater range with his tekinesis, COULD possibly kill Wolverine theoretically if he stopped Logan's heart with the Force, and is generally (or overall) faster.  Also, his helmets devices could possibly track Wolverine's stealth. 

But Logan has kept up with people faster than Vader and himself, technically  has more general feats  of speed via powerscaling, has more combat experience, has more strength without the Force/in the purely physical, is incapable of really being damaged by Vader's lightsaber at the very least, could be argued to have greater AP in "concentrated areas" (though that's more like how sharp his adamanitum is), is either immune or resistant to Vader's mind had for several reasons (being a creature outside of the Star Wars galaxy a la Yuzhan Vong resistance, and having Xavier's mental blocks, and not necessarily being weak minded, among one or two other reasons), is arguably cloaked to Vader's Force sense (Yuzhan Vong-esque issue noted above), and MAYBE could use his superior stealth to his advantage.
