Yeah, I agree he looks a bit weird without his scarf, but I assume he's able to retract it and seemed to fit this scene in particular.
This is a popular pairing, but I didn't get into it until I played Super Mystery Dungeon (And I had no intention of shipping them at first XD). Gonna have to try and stay a bit unique it would seem.

There is dialogue and moments that hint towards a relationship being possible. It's all mostly left open to interpretation, being a Roleplay game and all.

Well the Mystery Dungeon series actually are Roguelikes, and I don't really like them. I prefer the RPGs turn-based combat system.
