I don't really see Fluttershy as the 2nd Doctor. I mean don't get me wrong, She'd look ADORABLE playing that recorder, but the 2nd Doctor was all fussy and grouchy, and he had that funny frowny face.

Yeah, I can see that. I was running out of ponies to assign to Doctors though and I wanted to have all the mane 6 in there. Plus a bit of personal preference; if I was going to choose a pony and a Doctor to hang out with I'd choose them.

Personally, I'd say (if we're only using the Mane 6 and Starlight)
3rd Doctor- Applejack (Both are more action-oriented than the others)
5th Doctor- Fluttershy (Peter Davison worked on All Creatures Great And Small, where he was a vet and in one episode…y'know, I'll let you do the research)
7th Doctor- Twilight (Although they look silly on the outside, they hide vast intelligence and make powerful enemies)
8th Doctor- Rarity (That same sort of charismatic energy and even romance)
9th Doctor- Starlight (Attoning for something horrible they did in the past)
10th Doctor- Rainbow Dash (Same haircut and adorkable personalities)
11th Doctor- Pinkie Pie (Bubbly and childlike)
