I feel like I'm within my rights to imagine that the 'stun pistol' is a literal pistol, and fires legitimate 9mm bullets, only instead of being made of lead, each round contains a compact supercapacitor that breaks open on impact, inducing a tazer stun on the target even if the bullet doesn't penetrate. It would act as an ordinary gun against smaller creatures, and would kill a human outright, but against space pirates and xenomorphs and other tough-shelled beasties, it just gives a bruise and a horrendous shock.

The gun is pretty weak compared to her ordinary arsenal, so she never uses it except in emergencies. Appropriately, it's usually stored along with its ammo onboard the ejection seat, which is how she had it with her after the crash in ZM. Based on how I draw the power suit, there is no space for her to carry it on her person beneath the suit.

On this page, Samus would be shocked during the blast too since she's touching the Xeno, but enough of the current passes through her reinforced skeleton that her nerves aren't seriously affected, and she isn't incapacitated. The second shot wasn't fully charged, and so didn't shock the kid, even though he's touching metal that's grounded to the hull.
