well, i once had the problem like that where the file was too big
and it was because of the frames so I lessened the frames and it went down like 5kb because before i was over 15kb
and when you make your pixels, make sure every box is a pixel, don't use other tools like watercol, airbrush, blur, etc (if you use SAI)
i heard that too much colors makes the file really big

I use photoshop :3  And I don't use any tool besides pixel pencil.
I usually don't have too many problems with the file size, except for the ones when I try to do too much with the animation.  They look awesome! and then they're too big so the animation is only 40% of what I made it before I had to shrink it.

i use GIMP for animation, there's an option to optimize gif there
it makes the file smaller when you edit it. its hard to explain >.<
but if you use GIMP, you order the layers then when you click optimize gif,
it makes smaller, but the graphics and layers # don't change, jsut the file size.
its really useful!!

Gimp is like photoshop and its for free, you could try it out. maybe you dont have to shrink your files
it ruins the animation. if you have problems, come ask me <3 im more than welcome to help you
