It's kinda been done in Marvel vs Capcom. Marvel vs DC would be the best selling fight game of all time I think tho. (Please don't be one of those people that think Marvel is better then DC just because of the movies... DC I find is better then Marvel as far as actual comics go. But of course Marvel is crushing it on the silver screen.) Just because I naturally have a push back against things that are blindly popular....I will have to say...standard Justice League vs Avengers...Justice League would win every time.

Marvel vs Capcom is a bit of a different beast for me, and anyway I don't especially care about the Capcom characters that much so I'd rather see a solo Marvel fighting game like Injustice someday.

I prefer Marvel to DC but that's pretty much because of everything, not just the movies. And it's fair to say DC is excelling in most other places like video games and animated features. But I like both. Just Marvel a little more.
