This makes me nostalgic for some reason, because I really like the first game when I was a kid and i'm a bit of a brony so... Ah damn it, here's my attempt to make a AU out of this:

Equestria was formerly a peaceful, backwater world that no one ever bothered, with Inhabitants who got as close to 'always lawful good' as you can get. They were ruled by two benevolent monarchs who controlled the solar cycle; and were protected by six young mares who were pure of heart. And like all fairy tale worlds; things were nice, peaceful, happy, colorful and yada yada yada.
However; in the Galaxy at large, the Heartless had managed to overwhelm the big three of Galactic Civilization: the Klingon Empire, Doop, and the Citadel. And needless to say; the Heartless had a full stomach from all the worlds they... Well, ate.
Then the Heartless discovered their pleasant world. The Heartless were; for all intents and purposes, licking their fingers after conquering the Planet Westeros (in the name of Joffery Baratheon) and accidentally landed on Equestria and discovered the seven princess's of heart all on one single planet. Needless to say; the world was quickly destroyed and the Princess's captured, much to the joy of Malificent, and needless to say, Xenohort (is that how you spell it?).
However; many ponies survived the destruction of their homeworld, many of the Pegasi for example survived the Heartless Invasion and scattered through space thanks to Luna finding a way to make some of the Airships Space-Borne. They would eventually settle on the recently abandoned colony in Noveria, and begin a new, technologically advanced civilization that would found a new Federation, but that's another story.
Anyway, in a dirty back alley in the rather odd world known as Traverse Town, three Fillies awoke from a nightmare.

I'd LOVE that to happen, but kingdom hearts uses FF characters and Disney characters.
And I've been thinking of playing the whole series from scratch in preparation for DDD when it comes out in 2 months.
