Only because his opponents were as powerful as he was. Malefor's powers brought the world of Dragonkind to it's knees, and they were all as powerful as Thor. So he wasn't actually as weak as he seemed, plus, by the time they reached the Tower, Spyro and Cynder had reached their most powerful point in the games, while Malefor's powers were being used to their fullest to keep the Destroyer moving to the Volcano so the world would end as he planned. If you think about it, Malefor was actually seriously powerful.

It is not a question of bosses, understand? The only issue of the power of the characters, if Malefor was easy it's because the war is wrong, I recall that Spyro and Cynder you never were able to overcome Malefor to end. It is only the intervention of the ancients purple dragon dead, that is brought victory. The fight boss does not matter, it is the character that counts, I've seen games where you faced a powerful final boss and yet very hard, and in the game after it is even more powerful but with easy to defeat. Malefor now is almost a god. The control elements, time, virtually immortal, and almost invincible, he invokes a destroyer of the world, and golems. And base an ancient hero, the tragic backstory corrupted by a being more powerful than him as a little a Darth Vader.

ThorΒ would destroy Malefor. The Serpent from Fear Itself is more powerful than Malfor and Thor defeated it.
