I know there is a certain level of magic associated with those cutie/talent marks. So when the Fallout came, all ponies lost that magical aspect?

I haven't actually read the story, so I don't know.

No, the cutie marks didn't change except that in the fallout EQ they are corrupted by raiders, for example some cutie marks that raiders have are creepy talents about knives and evisceration.
The reason why Alicorns don't have cutie marks in Fallout is because they were created artificially by transforming them from ponies.

Spoilers:
Trixie and all alicorns are like "the master" and the super mutants in the original fallout game. she is connected and remote control all her alicorns by telepathy. she also transform captured ponies into alicorns by dropping them in some sort of magic goo.
And Trixie is like this entity that live in a building where Twilight used to make tests to improve unicorn magic during the war. Trixie was an aid that helped Twilight but something went wrong the bomb drop and she fell into a pool of magic stuff, if I'm remembering correctly, and then turned into a monster that absorbed Twilight.

Fallout equestria is a real shitty place to live. If you only knew all the evil that reside there now you too would be depressed XD. Terminator got nothing on fallout equestria when you count all the rape and the violence and the suffering, the radiation and racism. But on the bright side the fallout world is always getting better each years after the bombs fell.

even at one point Equestria rebuild and live in a somewhat peaceful manner. So there is always a glimmer of hope. But before little Pip equestria is a shitty place which is when Max is. 
But you're right it is a distopia just like Terminator. in fact Fallout was inspired by terminator a lot.

According to that video, that version of Skynet was created out of alien technology; while in the Terminator multiverse, it was an entirely human creation.
