1. Since this is their first film on the big screen, Thomas and his friends should take part in the main plot to do more and given more screentime to find Lady and protect her and Mr. Conductor from Diesel 10 at all costs and Thomas can have the main protagonist role alongside Mr. Conductor to be the big hero with his arc of proving that little engines can do big things be fully focused on which could work on favours. Equal shares if you will.
2. The engines from Series 1 apart from Edward are the only engines to appear in the film which is a bother to us so have the other engines from the show's five seasons appear in the film as well would sort things out like Edward, Duck, BoCo, Daisy, Donald, Douglas, the narrow gauge engines, Oliver, Toad and even the newbies from Season 5 to have them speak and even cameo to give them perfect screentime and show the illusion of a big bustling railway in the background so that Sodor won't be empty.
3. As we know, PT Boomer got removed from the film thanks to test audiences thinking him too scary for kids when they should understand that villains are meant to be scary as part of what makes them great. If Britt and the crew have ignore them, they can kept PT Boomer in the film sharing the main villain role with Diesel 10, especially for the big chase since I like that in the original version, Boomer rides on Diesel 10's roof so much and serves a conflict with Burnett Stone as planned.
4. To fix the error that Sodor is some sort of bubble separated from the real world and stay true to the source material and the realistic aspect regardless of the magic element in the film, have it mentioned, maintained and shown that Sodor does take place in the real world as well as Shining Time off the coast of England like in the series and books which shall do the trick.
5. The stuff from the original 1999 script like the songs such as Thomas' Anthem, Night Train and the Island Song, Lily as the narrator, original lines and mentions of the railway being repaired sounded good to me and they should have been kept in the final version so including them and given more focus, especially the railway repairs would solve the problem.
6. To help give Thomas and his friends more screentime, focus and involvement with the plot, new scenes will be included to help with that like one or two scenes around the narrow gauge engines, interactions with other characters, finding clues, evading and foiling Diesel 10, Splatter and Dodge, referencing episodes, final scene of the engines at Tidmouth Sheds and showing the Series 5 new characters learning their way around Sodor.
7. I like his comedic moments in the film, don't get me wrong but perhaps have Diesel 10 be more serious, intimidating and threatening would help enforces himself as a really genuine threat to the steam engines like showing him crushing some things like a truck though perhaps a faceless one would do so that the kids wouldn't be too scared despite seeing S.C.Ruffey coming apart in Toad Stands By but we'II see.
8. Since the final film didn't include the people of Sodor and that you complained about the human characters being too bland and stupid, perhaps having the people appear in the film to show Sodor being populated, either with live action people or model figurines whichever you choose and have the human characters expanded better to make them more likeable like Lily uncertain about having a baby brother and dealing with not seeing her father very often.
9. Since Lady didn't speak much or show what her character is, have her speak more and flesh out her character to see what she's like and be more enjoyable and likeable to us. Maintained the aspect of subtle and not talking down to kids from Season 1-5 so that no one would ever think it's a dumb kids show regardless of what happened in the film and perhaps even foreshadow Season 6 since it was made after the film just for the fun of it like getting a engine to work at the docks full time which is Salty or something.
10. And lastly, the special coal bit returning in Magic Railroad despite Henry in his current shape does bug you guys a lot since he doesn't need it any more and that Britt did adapted the Henry stories from the books so to fix the recon and stay in continuity, remove the special coal bit and just have it be normal Sodor coal instead.

Everything else remains the same.
