I know! that was a surprise to me too! Pyjamas just makes more sense, I mean I've never heard anyone pronounce it as pAjamas.

I started to wonder what differences in pronunciation the two spellings indicated, so I looked it up. The primary difference seems to be in the stressed second syllable rather than the unstressed first or third syllables: "ja" from "jar" versus "ja" from "jam". Unless my source is wrong and "pyjamas" is pronounced with a distinct "py" sound as in "loopy".
So, while I don't know which pronunciation of 'a' you're thinking of, I don't think you'll hear someone with a distinct enough pronunciation that pajamas/pyjamas can't be spelled either way.

tl;dr In (most?) places where they spell the word "pajamas", the pronunciation isn't different enough to hear the spelling difference.

To be fair, how do we know that the people (or ponies) speaking those ancient languages aren't just making them up on the spot?
Though I guess the ancients wouldn't have a word for cookie.
Closest I can think of would be "carbunk flam warblidle flang" meaning "Flattened crusty sweet bread"
