There are a few thing I’m confused about, I’ll list them of rapid fire:
1. How did this timeline happen? (Chars never falling)
2. How did Asriels nightmares come about? And why so late in his youth?
3. How the heck is Flowey here!?
These where all properly answered but I’m still lost.

If you read the comic completely, here are the answers. If not, then there will be some MASSIVE SPOILERS.
1. Asriel said that “Chara didn’t fall”, but that’s how he and other comic characters see the situation. In fact, the comic's description never said that “Chara didn't fall”. It said “No one saw other humans than Frisk”. See the difference?
2. Asriel’s nightmares began at an age when he died in other timelines because of their plan with Chara.
3. This one is complicated question. People believe that it was Asriel’s soul’s fragment that helped Flowey to awaken, but in fact the game never confirmed it. Read on the Internet about how the experiments are conducted. In particular, the following terms: "experimental samples" and "control samples". This is important for understanding our theory. We consider Flowey as a separate character who accessed Asriel’s memories through his soul fragment, but not as Asriel himself. Btw, you may have noticed that in our comic Flowey, having not received a fragment of Asriel’s soul, has become more furious. Alphys never tried to inject the Determination in others flowers, just in the first one (the experimental sample). Chara deliberately brought flower seeds from the surface in order to imperceptibly plant them in the Throne Hall garden. Then, Chara took the first flower and delivered it to Alphys, give her the idea for an experiment with flowers and the soul of someone Chara caught before Frisk fell into the Underground. And, of course, Chara never appeared before Alphys personally. Chara used echo-flowers to communicate with her.

Most people prefer to see Frisk and Chara as girls or genderless (which is incorrect, because they not genderless, their gender is unknown, it's a big difference). There's no need to tell us (or any other author whose opinion are different) that you or someone else prefer them as girls, of course we know about this popular trend in the fandom. It's really annoying, when, like, every third comment is like "they are girls!!", please think about it next time when you'll want to leave a coment like this. And sorry if my words looks harsh, I don't want to offend you, but I'm really tired of this.

Alright, so quick question. If the humans never had war with the monsters, why are they sealed underground?

Well, no one said that humans never had war with monsters and I honestly don't know why people keep asking that question O.o
Asriel says that "humans didn't kill anyone", which means that HE never crossed the barrier and never got killed by humans, so Asgore never gave the order to kill every human that falls down. The changes begin from this point, Chara never appeared, so no plan with buttercups and etc.

I think more people infer Frisk as a boy than as a girl. I'm one of them who sees Frisk as a girl, but I have my reasons, one of them being that most people see Chara as a girl. The way I see it, if one is seen as a certain gender, the other has to be the same gender, otherwise it makes no sense that Asriel would have gotten them so confused during their battle.
In regards to this comic though, since Asriel technically never died in this timeline, does that mean Chara never existed/never came to the underground in this timeline as well? Does Asriel still have his memories of Chara from previous timelines?

Maybe I just have bad luck, but I'm always meets people who try very hard to prove me that Chara and Frisk are girls and this is gospel truth.
I can accept other people opinions, why not... but argh...
Well... it's not like Frisk's or Chara's gender are important for our comic's plot, but I like to think that they are boys, because of Asriel. I think the same gender people understand each other better in terms of friendship.
And I DO NOT WANT to write the story 'bout something neuter @_@
And yup, I also think that they both are the same gender.
Anyway, back to the main question. Yea, we just updated the comic and there are some answers about Chara 
As for Asriel's memories... he remembers everything except the true Pacifist Ending. We'll add this question to the FAQ.

yeah, I guess that makes sense. I can see why people see Frisk as a girl, it just doesn't sit right with me personally. After I saw Frisk as a boy, I couldn't just unsee it. XP

When I played Undertlae, I always was sure I play as a boy character.
After beating the game, I visited some forums... and I was shocked about how many people think that Frisk is a girl. Just... why? o_o

What's wrong with depicting Frisk as a girl? I hope u know It really depends how people see Frisk. Some see Frisk as a girl, boy, and sometimes as they/them. Plus I like how peoplease create different designs of adult Frisk as ether boy or girl.
P.s.
There are reasons why some people prefer Frisk as a Girl they either ship with Samsung or Pap, but me I just like the idea of Frisk being a girl.(idk why)

Welp.... we know that Frisk's gender in the game is up to the player. In our FAQ we're mostly speaking about Frisk's interpretation in our manga, and in our manga he's male. We don't have anything about anyone depicting him as a female, and we needed to make some clarifications to prevent some questions like "Isn't Frisk supposed to be a girl?", just because it seems like most players interpret them as a girl. What we don't want here, is someone forcing us to change their gender/trying to prove to us that Frisk is a female, that's all ^^ So there's nothing to argue about, really.

Naw, there is nothing wrong with that. I can accept other people opinions. And I like a few pictures where authors draw Frisk or Chara as adult girls.
I don't understand why there are so many people who think that Frisk or Chara is a girls. But it's not annoys me, I'm just puzzled.
