ahhh well Naruto studied the female anatomy inside and out and once he turned to his sexy jutsu he formed the necessary internal organs to produce a child. So Yume was the only one born from Naruto's female form, when Naruto was pregnant with the twins more chakra was necessary so the jutsu was unstable and female reproductive mixed with his male anatomy.
