If he ran out of magic, he can just find more - since Minish Cap canonized the video game mechanic of item drops from grass, due to Picori helping the hero without revealing themselves.
But, if taking off the mask while holding her shrinks her but putting it on while holding her doesn't grow her back - that's a yikes. I could imagine Link trying and it doesn't work creating an even-greater discrepancy between their sizes. And then she freaks out, telling him to put her down and let her go hug the inn wall before taking the mask off again, lest she shrink even more.
