Everyone expected the Castle of the Two Sisters would be rebuilt. I know I can only speak for myself, but while I would not have minded Twilight living in a castle (and the Two Sisters' castle would have been great), I certainly did not want the library destroyed, and the design we were given for the new castle stands out like a sore thumb because of the contrast between Crystal Empire design elements in a Ponyville setting. A castle, sure. That castle...it is going to take a while to get used to, and plenty of fans are going to gripe in the meantime.

the castle of the two sisters? the same castle that is currently by monstrous creatures living in a spooky forest where the weather can't be manipulated by the everfree. (Sarcastic) yeah that is a great place to live.

There would likely be terraforming involved. If the Tree of Harmony can give them power to restore every pony in Equestria, and plant a castle, it could re-take the forest it is in the middle of...and then fans would probably be disappointed if that happened, so no-win there either.
The danger of the Everfree also seems less now, since they make trips to the library there at the drop of a hat. Or they could simply move the castle to a place outside of the Everfree, but still within walking distance of Ponyville. The stone construction clashes less with the town than the new castle does.

first of all, they know Zecora so she might know safer routes around the castle to make it easier to avoid all the nasty species. but they may know routes to avoid the MORE monster infested areas. so the everfree still dangerous. just saying.
secondly i'm sure the new castle will win us over. it will just take time is all.

Well, Mayor Mare was presumably technically an administrator beholden to the Crown, and would still remain so. Twilight, in this scenario, wouldn't necessarily be given dominion over Ponyville, but it would be an unspoken agreement that the mayor would assist the newest Princess with official duties/requirements to the limit of the town's capacity, and in return Twilight would act as a protector for the local area (which she already did, albeit unofficially) and possibly handle high-level, complex and/or abstract questions which might require consulting royal resources - basically, handling outlier issues which wouldn't really fall under the day-to-day purview of the Mayor's office.
She'd also probably be a resource for the Mayor's office, as she could take on large-scale emergencies with official royal backing now.
All in all, unless it's specifically changed in the show, I wouldn't consider Twilight to be integrated into the regular chain of command for Equestria. Ponies and departments who reported directly to the Celestia/Luna diarchy would still do so. Twilight's more of a high-powered emergency resource and troubleshooter; her new castle is impressive (and may become something of a tourist attraction) but is really only an equipment upgrade, not a change of status for her. Her new Princess of Friendship title is nice and all, but it wasn't Cadance's "Princess of Love" title which put her on the throne of the Crystal Empire. As the episode kind of lampshades, it's more of a personal focus and specialization - Twilight is likely to start looking into friendship-related issues in Equestria, both developing problems and opportunities for improvement. Celestia and Luna would probably give her a lot of wiggle-room on this, particularly as Twilight does tend to make sure the Sisters are kept up to date on what Twilight's done, doing, about to do, probably what she had for breakfast...
