I guess we'll have to wait for the movie to come out to figure out what the deal is with her parents. (That said, I definitely think the writers were trolling the fandom with the parent choices...

Um, I doubt the movie will have anything to do with the Apple family. I also don't think the writers were trolling when they decided to make AJ's mom a Pear (or was it her dad? I can't remember), but I think they missed a great opportunity to use the Orange family instead. I always used to think that Aunt/Uncle Orange was AJ's mom's sister/brother until I found out about the Pear family. How are Apples and Oranges supposed to be related now?!

The Official Chapter Book series have said that "one of" (did not say which one) Applejack's parents was an Orange (pony-family surname); thus why her fur color is orange, and why she was lived with her Aunt & Uncle Orange in Manehatten for a time, during her Elements of Harmony origin-story from The Cutie Mark Chronicles (S01, Ep23).
The Chapter Book also confirmed that both parents passed away (no specifics how) shortly after Apple Bloom's birth; this was also reinforced by Lauren Faust when asked about the subject, that she envisioned Applejack's parents having passed away. Whether they RetCon this, or spring the "faked their deaths" or "thought to be dead until now" scenario {which would be a cheap cop-out, in my opinion}, remains to be seen.
Also, despite the fan-art and fan-fictions to the contrary, Applejack canonically holds no real acrimony towards non-apples products such as oranges &/or pears.

That's just the thing - in an upcoming episode, we're going to learn that one of AJ's parents was a Pear, not an Orange. They could have used the Orange family, but apparently they completely forgot that they even existed. Such a shame.
And I agree, I want AJ's parents to stay dead too. Hopefully the episode will be a touching story about them back when they were alive and nothing else.
