Well I've only watched cutscenes, but from what I learned:
He's technically not 'Alex' anymore...or even human. He did something bad in the beginning of the game(released a virus), and was shot and killed. The virus managed to get into Alex, and took over his body.
Alex does have his personality and his own mind, still, but the virus allows him to change his whole body (by killing and 'consuming' victims) whether it's by shapeshifting into someone else, or changing his body structure-- to made the blade arms/claws/other weapons.
He really doesn't care about much, other than himself and his sister. He doesn't have problems with killing anyone. He always seems frustrated...stuff like that.

Actually I found the port the easiest XD Then again it might have been my luck.
Thing is: Prototype has managed to creat the most ANNOYING boss I've ever encountered XD
