I think it's to show his broken mind. Since the Animus can't really recognize his DNA data, it's mixing up his appearance with Ezio's and Altair's.
I think you really did Altair's beard well. I didn't like it in the game (too much 'young boy who can't grow a beard), but you gave him a more mature look.
