I've started doing something similar, but with Synfig rather than Flash. Since I'll be working on trot and running animation later, I'd love to use your material as a reference.

There is no need to include a bunch of big soundclips in the download, all they do is waste space.
Is there a reason why you are using such an old version of Flash? You are four versions behind and are missing out on the single most important improvement in Flash ever, AS 3.
Finally, you missed AJ's freckles.
But other than this it is quite good work. I really tried to find more issues, but there are none that I can spot.

-Since the FLA contains only a couple bits of text, there was really no need to name layers. I didn't even bother to remove the unused ones.
-The large number of soundclips in the file are resources for people to use. What would be the point of leaving out useful content in a resource kit?
-I prefer Flash8 because it doesn't freeze up when dealing with very large sized files, at least from my personal experience. It's also much easier to work with buttons.
-Yes, I will include AJ's freckles in the next version

Pressing the same animation twice causes odd results... For example click Trot twice in Applejack or Trixie. Click Glide twice in Rainbow Dash... Etc
This is cool though! Not as useful to me, but I can see this being so awesome for people who are making stuff! Keep it up

I found a bug when you choose twilight and click Rear up2 rapidly, it changes to Rarity.
