I'm pretty sure they mutated from radioactive chemical whoozamawhatsits in the toxic sewer sludge. Or maybe they're deformed??

Like you said, they probably just mutated from the whoozamawhatsits. As a kid though, I assumed the mutant snippets huddled together in the chamber to avoid ridicule and mockery, then Banjo and Kazooie just waltz in and beat 'em up. Poor guys!
