Well...the ponies are all humanized and/or anthropomorphized in some way, but the eyes being human-like in the references that I gave Earthsong had more to do with the fact that it was a human reference for me & my girlfriend's own Equestria Girls universe. The thunderbird is more him in his actual form/body.
...Also we had wanted a way to differentiate the various bird/ponies/sirens etc. by giving them different facial & body features outside of their color.

That's the point. It's a human that transforms into a giant thunderbird, hence the human-like eyes.
