Well, theoretically, you could in some cases, have someone's mother consume and metabolize
various substances which contain dietary estrogens and/or androgens
(that rumor about women who drink cow's milk developing puberty characteristics faster is true afterall)
Then pass those along to the child, thus causing the fetus' physiology to develop in a manner that is more directly
affected by the hormones instead of genetic data, which would give the child a very different phenotype [link]
than what their genotype would have determined (X/X or X/Y chromosones)
Therefore if you change the time line to one was born with this differentiated phenotype, your time machine bent their gender before they were born.

Yeah... but that didn't seem to be the case here, he just ended up folded into the different time period, made to fit... and for some reason made to fit as the other gender with a predetermined life and memories.
