I've seen the scene once again right now, but... I think that part of the shelves should still be visible. They are screened by Twilight's body but when she moves they can be slightly seen... you're referring to the very first scene of that episode after all, aren't you? The one at the very beginning in which Pinkie goes to the library to invite Twilight to her party. Even if it's true that, even when considering the fact the shelves are actually present, there was a mistake on their part there, since they didn't place a lot of objects in that background that should instead be seen from that angle, as proved when the camera switches to a zoom of Twilight's face, and we can indeed see the library being "full" of things that couldn't be seen before, despite the angle being the same.
But well, that was a Season 1 episode: they weren't still used to the backgrounds and probably not even to using Flash correctly. It's a thing that can be understood
