I use GIMP, so the process may be different from the program you use, but...
I open a new canvas, and then go to the layers dialogue. From there, I chose "add new layer" and then in the dialogue that pops up I chose "transparent". I draw what I want on transparent layers and then delete the "background" layer (normaly white) when I'm done. Then I save it as ".png" or ".gif" (gif will only let you have compleatly transparent, but png will let you have partialy transparent).
