In a Q & A section from the manga it's said people in Edolas didn't have guild marks, so Lisanna changed her mark to somewhere it wouldn't call much attention (her thigh). The anime also shows her old mark disappeared when she entered the Anima.

In the anime you could see the old guild mark disappear when she "died", so most likely she got the new one in white on the tigh over in Edolas.
Why it disappeared though was never explained.

my view on why the mark dissapeared is because it was probably put there with magic. And the small animo(right) might have absorbed it seperatly from Lisana.
But I'm not sure.
It could stay just a big mystery
