Okay...two possible explanations, from what I can see.
One: Flutterrage.
Two: Fluttercry.
Eggman has been shown to be rather ruthless, but he's also been shown to have a soft side. What if Fluttershy got crying and pleading him not to hurt the pour critters...and then rehabilitates him the way she did Discord.
