If the not-well-known MaPhilIndo Republic became a real thing; I would suggest this flag.

EXPLANATION:
I used the blue of Malaysia, the red of the Philippines and did the layout myself.
Indonesias flag is clearly visible, covering almost two thirds of the flag, simpley because it´s the largest Nation.
The crescent represents the muslim majority in/such as Malaysia and Indonesia.
The sun is the sun of the Philippines with the three stars NOW symbolizing each of the 3 countries.
If you look closely, you can see that the sun and the moon are touching, symbolizing the peace between Malaysia and the Philippines(Sabah dispute)
