I have a theory of why this AU's Junko made the experiments the way they were: she knows about the events of the Danganronpa canon and found out about their weaknesses, resulting in her making the students suffer in the worst ways she could think of, as well as being able to make a new Ultimate Despair. So here it is:
Yasuhiro: Junko chose to take him first, as he was a soothsayer who could foresee her downfall, so she took him to make sure couldn't interfere. She turned him into a gorgon, and since Yasuhiro believed he was an actual gorgon who could turn people into stone with a stare (because of his beliefs in fantasy) he blinded himself to make sure that didn't happen.
Celeste: She made an elaborate plan to orchestrate the deaths of Hifumi and Kiyotaka, so her role as a cunning devilish Joker fitted for her. She looks pretty tame compared to the others, since Junko apparently spares the baddies while tormenting those who meant no harm.
Kiyotaka: As the Ultimate Moral Compass, he wouldn't tolerate Junko's experimentation and try to fight her. So she lobotomised him and turned him into a puppet, only able to serve her and be unable to fight as she continues her experiments of despair.
Sayaka: In the canon, she actually had the guts to attack Leon and frame Makoto, so why not make her unable to follow her instincts and turn her into an motionless doll?
Sakura: She was never meant to be a Radiation Link, butshe did sacrifice herself to get the others to unite against Monokuma together in canon, and she had enough willpower and strength to fight the experimentation. Now a practical Hulk, she's being stored within the laboratory presumably to be used as a weapon later.
Aoi: She became an aquatic mermaid because of her being the Ultimate Swimmer. However, her best friend was Sakura and Aoi was deeply affected by her canonical death, so fish and radiation don't mix very well.
Toko: She tried to keep everyone away from her in fear that her evil split personality, Genocide Jack would emerge and harm people, so she was merged with Jack and given sharp claws to become a remorseless killing machine.
Chihiro: He (yes, HE) was able to use his Ultimate Programmer skills make the Alter Ego AI, so Junko decided to turn him into a telepath. And since he was a crossdresser, she slapped a visor on him to make sure he wouldn't be able to keep a secret again.
Mondo and Leon: These two were known for being quite rash and aggressive, so Junko imbued them with electricity and fire, respectively. She knew about Mondo being able to lose control of his emotions to the point where he accidentally killed Chihiro because of it, and Leon having quite a lot of emotional instability (AHO AHO AHO AHO!) so she intended to make them into weapons from the start, with the capabilities to lash out and cause damage.
Hifumi: Junko knew about his silliness and gullibility, so she turned him into a monkey because she didn't take him seriously. Monkeying around, perhaps?
Kyoko: She was an observant detective, so she was blinded and made to see from her hands, which would make it hard for her to investigate or even navigate.
Byakyuya: He was always quite egotistical and perfect, so he became a demon ... or something. I dunno how to describe it.
Makoto: He cared about the rest of the 78th class and wanted to help them escape Junko's despairing torture. When she got her hands on him he was turned into the very face of whom he tried to oppose and set everyone free from: his nemesis, Monokuma.
Mukuro: She wanted to do good while her sister continued her experiments. Eventually when Junko found out about her sister's true intentions, she stitched her mouth shut to shut her up and make her interfere no more.
