Well, Its been over a hundred years since WindWaker/Phantom Hourglass. Link and Tetra have passed on (You can tell by the portrait of Tetra and her crew in the castle [Which symbolizes the past]) Link has apparently done the same. The Link that you play as has no knowledge of Niko's Adventures. This implies that he is one of the many reincarnations of "Link" (A.K.A The Hero of The Goddesses)

When they make a sequel to Spirit Tracks, they will probably do this at the start of the game. Just a guess.
