As I said way back when I first started to read this comic. I think Twilight was switched with a changeling, however she could just be crazy or was going to lock them up so they couldn't leave.

You know, your first idea reminds me of a book (also a movie). "The 5th Wave". Basically, the military is controlled by aliens, whereas the 'normals' are fooled by them to kill each other. Which leads me to the possible ending, where Twilight's army would execute the rest of the pony population, once the rebellion is taken care of.
