You've kept them waiting for quite some time, but they're very patient.
One cannot, of course, fail to consider the significance of Twilight's wings disappearing as she returns to her friends.
The literal, Watsonian significance is clear: this is how Twilight sees herself, at least in relation to her friends. Certainly we should expect that in an afterlife that is not strictly tied to one's physical body at the time of death, most would reduce their age after dying. But this seems like implausibly much. I'd buy it if she had died during season four, when she was still trying to figure out what her wings mean to her and to Equestria, but after "Twilight's Kingdom" it didn't take her long to dive into her newly defined role as the Princess of Friendship. By the time she died here, she had been an alicorn for roughly fifty times as long as she had been a unicorn (a millennium versus somewhere in the vicinity of two decades). She knew her friends for decades while she was an alicorn, after less than a year of knowing them as a unicorn. I don't know what she would list as her fondest memories of her old friends, but other than maybe the time they first came together and defeated Nightmare Moon, I doubt any of the top ten involve her as a unicorn. So why does she see herself as a silly student instead of a princess with a purpose?
The Doylist view, on the other hand, is murkier. What, metaphorically speaking, does it signify? To us? To you? Do we even care what you meant by it, or do we take the death of the author theory of literary criticism? However we look at it, it seems like a rejection of Princess Twilight. A rejection of all she achieved by reaching such a high position. A rejection of all she accomplished as Princess of Friendship. And I fear I must disapprove.

My guess it is ebcause she saw her time as the Princess of Friendship as a failure, at least after her friends died. Her being alicorn meant her time with them was going to be finite and the time without them would be much longer and much more painful
Alternately, it could be that ascended alicorns return to thei original mortal selves when they die.
So perhaps if Cadance is her, she is like her pegasus self.

I think it’s because Twilights doesn’t enjoy the idea of being a princess. Like you said it would make her realize that she will outlive her friends by an incredible amount of time, but also because Twilight wants to see herself as just an ordinary pony. She has shown, on multiple occasions, a great deal of distate to being given special treatment on account of her being royalty, she thinks of herself as being an equal with her friend, so to me it would make sense that she would want to turn back to her normal, non-princess, unicorn body after death.

Granted, it does depend on which interpretation whether she is immortal.
In my fanonverse she isn't (but then again, she doesn't become a princess in my fanonverse because I came up with the idea before Season 3 aired and so I decided to keep Twilight a unicorn to keep things interesting)

I don’t like to think she’s immortal either. That prophet from the story was Meghan McCarthy’s oc, she once tweeted the words “Twilight will not outlive her friends”. I personally prefer to imagine alicorns like Cadence and Twilights who have earned their crown instead of being born with it have an extended age, but not unlimited. I think Twi and Cadence would only live to be about 400 max.

This... this has got to be one of the best Doctor Who/MLP stories I have ever read. It perfectly understands the characters, themes, and ideas presented from both mediums and expands upon them beautifully [more so than either franchises have officially for themselves, anyway]. Its a story with both an unhappy and a happy ending, one that both ends and continues both franchises, in it's own way.
Its a story that let's the read know that life can be very unfair, yet not ever hopeless. A story that reminds you to cherish what you have now even as life goes on and will go on, with or without you.

Hey don’t worry. When this comic-verses own Starlight Glimmer or Speedforce RD goes back in time. Then screws over the timeline. Creating the New Equestria 52. Where she’ll be a living paradox! The only thing that will worry you and me is ether older Flurry Heart AKA: The Reverse Dash coming back or future Twi becoming the new Reverse Dash. The moral of this monologue is let Starlight Pull a God damnit Barry on Equestria and it might work for the better.
