I love Evangellion as well big fan, however I didn't really get the final episode very well. I'm guessing Shinji ascended?

The last two episodes where the same thing as the End of Eva.
Shinji was in the LCL/collective conciousness/Lillith/etc and at the end, he decided to leave and live separate for the others and get better even though it would hurt. It's the same thing that happened in End of Eva, only it seemed happy on the show and it was sad on the movie.
