I'm guessing it has to do with mutations and evolution, what benefits the creature will be passed down to the coming generation. Godzilla '98 was appearantly the first of his kind, so his atomic breath (or the breath of these creatures are more commonly known as Power Breath) was simply atomic breath that could be ignited, and not any fire or laser/beam, as it appears. But "Zilla Jr" was a new generation which had evolved new and better abilities to survive. I bet if these American Godzillas had kept reproducing they would have ended up in many different forms and with different abilities, and different looks for that matter. I mean the species was just recently created, in the future we might have seen a much more dangerous creature.
