Based on the Thomas Turns Human Comic by sodormatchmaker

"As Thomas was following Topham to his office, he was wondering why and how he believes that Thomas lived on Sodor, while the others don't. Topham said he will explain all of that, once they go to his office. In his Office, Topham asked his assistant, Kate (whom Thomas recognises to be Lady) to collect some books of his, once she comes back, she and Sir sees Thomas with his hoofs on his face, upset and confused at all of this. This is where Sir picks one of his books out of Kate's hoofs, sat down and begin to read the book, while explaining about the world he's living in, why he came here, what happened to his old self and many, many more. To answer the latter, The Portal - which was hidden as a shed - was actually looking for Thomas to approach it and to go in, so once he goes back to whatever it came from in the first place. Why did it approach Thomas? To answer this, the old pony version of Thomas disappeared somehow and no one knows what happened or discovered the old one. So, to fix this, the leader of the universe "UNKNOWN", sent out a portal to get him and again, once he goes though, the portal disappears and a new version of the engine version of Thomas, was added to keep the timeline normal.

After everything was explained, Thomas realised because he's now a pony, he is free from the rails and could do whatever he wants to do. Sir Topham and Kate suggested he says sorry to his friends for acting like that, earlier and to hang out with them in whatever way he can. Thomas agreed with what they said, feeling much more happy than before. He waves goodbye to Topham, who sent him out and thanks him and Kate for explaining everything, happy to begin this new life with friends."

Yeah, so I did originally say that I would put this in story form, but writer's block happened and I found a great way to put the images together in a comic again, without going to big with it.
