Cool a mean Numbuh 3, for Numbuh 2, you can make him part of the splinter-cell that engineered the events like operation: G.I.R.L.F.R.I.E.N.D., although he likes certain adults like his family, whereas the splinter cell wants all adults gone, good or bad.
He could be forced from threats to his brother, modified version of the boyfriend helmet, etc., considering that they can probably acquire technology from the different affiliations in the show.
Other possibilities for Numbuh 2:
Being Grandma Stuffum's apprentice (because of his love for food or chilidogs and related to her, I think)
Plays detective in operation: P.I.N.K.E.Y.E. and continues the process of getting the pies
Replaces Ace from operation: D.O.G.F.I.G.H.T. if he did not survive
Cree seduces him while in teen-form
Or goes crazy from technology deprivation while in Sector A

Numbuh 3's sweet and caring personality got removed and turned into caramels by Heinrich, and it's made pretty clear that if all of them are eaten, the person loses those traits forever. So this is if Numbuh 3 lost her kindness forever.
