You have the wrong idea, dude. What you're referring to is how manga is read from right to left instead of left to right like you're used to. However, that does not change how the characters in the manga look. Here's a page from chapter 34 of the original Fullmetal Alchemist manga -> www.mangareader.net/116-5220-8… . The chapter has merely been translated into English, nothing else has been tampered with. And, as you can see, the automail is on the right side.
