I would have to recommend photoshop not just for making emotes but animating coloring photo manipulation and it's really easy to learn. As for making emotes check out my friends tutorial directory [link]
My advice for animating them is to plan ahead and stay organized.
For every emote or object thats going to move create a folder for all the layers. make sure you label everything.

I love the concept and you did a great job getting it across. The one thing that's bothering me is that there is so little contrast between the inside of the machine and the symbols that you can't really see what symbol they have until they move away.
