They do. In Tak the Hideous New Girl, there was a sign floating around the Irken "dorms" on Devastis, that said "Test then Poop".
Also, Zim has a REAL toilet somewhere in his house
In The Girl who Cried Gnome, Robomom came out of the house with Zim's real toilet (it had a pipe coming out of it, and it looked different than the one in the kitchen) and said "does anybody want muffins?"
