It starts at 2500 x 3500 and ends up at 5000 x 7000.

You start off smaller than the finished product ends up - I feel like that's a uncommon way to do it.Β That explains the slightly jagged edges though.
2500 pixels x 3500 Pixels I'm guessing? What do you then set as the DPI?Β The highest I've done so far was 600.

The slightly jagged edges are due to getting rid of the greys and only leaving pure black and pure white, it's generally standard to do so as it makes it easier for the colorist to flat it. It makes it look less soft and more jagged, but can only be noticed when zoomed all the way in.
I generally set it to 600 DPI.

getting rid of the greys - is there a special way you do it or just go through with the eraser tool? (that'd drive me bonkers)

No, it's a setting in Manga studio. It does it by it self in the click of a buttonΒ
