Okay, I've seen the complete gameplay of 'Professor Layton vs. Ace Attorney Phoenix Wright', and somehow, my mind kept visualizing another pair that SHOULD'VE been added to the mix.
Conan Edogawa & Rachel Moore/Mouri Ran (Case Closed/Detective Conan)

An archeologist puzzle solver, an ace attorney, and a young detective. What more could you want?! And I could definitely see Conan and Ran help out in the game, which I won't reveal so no spoilers, but I can tell how some of them would react to one another:

Conan could definitely see Phoenix as sort of a Richard Moore/Mouri Kogoro, and make insults in his mind from time to time, though still find him smart for such a character. Rachel, at first, could think about how her mother is also an attorney as well, and compare her to Phoenix. Phoenix, I bet would be impressed by Conan's deduction skills, and probably would know Rachel's mom during one trial, finding her a hard opponent to face in a court.

Conan would probably be impressed in Layton's puzzle solving skills, and I bet he would definitely try out a few of his own as well. The same goes for Rachel. And I bet Layton, like Phoenix, would be extremely impressed by Conan's detective skills, and teach him the arts of being a gentlemen as well. Plus, I bet Layton would treat Rachel like he would with Maya.

Luke would definitely seeing Conan as someone beyond his years of experience, making him suspicious on who he really is, and would more than likely question Rachel about him. Conan in the meantime, would find him quite smart for a boy his age, and I think he would be extremely impressed by Luke's skills to talking to animals. Same goes for Rachel.

Maya is definitely someone Conan would question, both as a medium and as Phoenix's assistant due to her attitude. However, Rachel and Maya, being the only two girls in the group, would get along pretty great. Maya would also be very impressed by both Rachel having a mother for an attorney, and her skills in karate.
