You're implying that Light hasn't already freed them from wily's control at this point.
I don't know what canon they're going by however.
Also, as far as the game canon, as well as the fan-movie is concerned, he actually takes this chip thingy from them so he can use their powers indefinitely.

Well, here's my theory:
Megaman is able to interface with, and adapt his weapon systems to robots with a similar processing capacity (Hence he cannot copy little soldier robots, or giant robot bosses) But only when they are off line. Thus his copping program isn't blocked by the enemy robot's software protection systems (explaining his having to battle them until they are broken or dead.)
However, his weapon adaptation system can only support eight additional weapon programs at one time (Thus he cannot use weapons form MMII in MMIII)

Wily Wars. He didn't just use MM2 weapons in MM3 with wily wars, he used all three game's weapons in any of the first three games and three exclusive weapons as well.
Also MMPU calls this into question in the times you only use the megabuster in a boss fight in the main part of the game...

Wily Wars and MMPU are peripheral adventures and have nothing to do with the original creators vision. I try to respect canon material as much as possible material when creating derivatively based art.

Think of it this way... When a Robot Master (or in Splash Woman's case, Mistress) explodes, chips and parts will go flying all over the place... All Megaman has to do is identify the chip needed, draw it over to him, then absorb it through his blaster in a manner similar to how Cell uses his tail... However, if they are merely incapacitated (i.e. KO'd) he could extend a few wires out, swipe the chip, and POOF! Upgrade!!! Kind of like Buu with his smushy self... At least he doesn't do it like Baby...

I always thought that when Megaman jumps in the air after beating a boss, he is initiating a scan for the chip he needs then pulls a Kirby, sucks the chip up through his gun, and copies the power...
The wire thing... That's just how I would see Megaman absorbing something like Buu, since I don't think he physically throws parts of himself at bosses to absorb their powers... Battle method: maybe, absorption method: no... Think of it in terms of how Aya (Green Lantern) puts herself together, if that will help any... By Buu, I meant ANY form/ incarnation... the series had me lost and confused during this saga... Different names for fused characters depending on the method even if the characters that fused were the same (Vegito, Gogeta)... I think it was one of those two that one form of Buu absorbed by trapping them with a part of his body he removed beforehand...
