More of this silly universe. Not only does Filly Lyra walks into Filly Twilight's house, she also sits on her bed, holds Smarty Pants, and stuffs herself with chocolate.Either Twilight is so into what she's reading or she's thinking, "Just ignore her and maybe she'll go away..."

"Huh...something seems off..." While staring right at Lyra.
Lyra stops chewing and looks around.
Twilight walks to her pillows and fluffs them.
"That's better." Lyra turns to look at her, shrugs, continues chewing while Twilight goes back to her book.

Well, it does explain why Lyra would follow Twilight around everywhere: they each other as foals, and Twilight was the only pony in all of Equestria who never, ever paid attention to her. To a unicorn (the superior drama queen race) that would create the pony equivalent of Goku and Vegeta's rivalry.

That's what i want to do. Walk into a friends house and sit on the bed with their plushies. When they come in, they say " WHAT ARE YOU DOING HERE?" I say, "eating chocolate and cuddlein' your plushies, obviously! What kind of stupid question is that?". They say to get out, I jump out the window.

The expression on Lyra's face makes me think of Fight Club. It's as if she's just a figment of Twilight's imagination that she has no choice but to live with.
Those years of having no one in her life but Shining Armor seem to have taken its toll.

I think it's the eyes. There is a very "I don't give a ****" gleam in them that reminds me of Brad Pitt's portrayal.
