I think it looks fine with flat colours. Have you considered changing the colour of the lineart so that it would match the palette instead of being purely black?

Hi Idan! I never thought of that, I'll see if it will work for this. The reason I think it doesn't work too well with just flat colours is that to me it looks more like an unfinished painiting rather than a finished drawing with flat colours.
