The Elder things were absolute geniuses, but physical labor was something they either could not or would not do so they created the amoeba-like Shoggoths to do their work for them. For a long time things went smoothly, but when one plays god the universe likes to slap you in the face, and the Shoggoths began to develop primitive minds and rebelled against their Elder Thing masters, though the rebellion was short lived the Elder things kept a much closer eye on their servants from then on, or at least til their civilization collapsed. After whatever happened to the Elder things cities, the Shoggoths stayed and continued to carry out maintenance to the ruins and keeping intruders out, However some were taken by the Cthuluspawn and used as soldiers.
